If this "Me" took the form of a concrete item, it might have been a powerful weapon in its own right...like a Piece of Eden, for example.

The use of the word "Master" and the name "Mahan" during the puzzle along with the "Mr. Smith" in the hidden message refers to Mormonism. It is possibly saying that the tablets that are said to have been translated (which could only be translated by John Smith) were a a work of the Templar's. Some have speculated that the tablets he had "found" were possible Pieces of Eden, but I say this is wrong. The cryptic message says "Templar texts" were translated. It is plausible that a Piece of Eden was used on John Smith to make him believe he was reading these texts for some unknown Templar agenda, or even fully controlled with the Piece of Eden. As for the tablets themselves, it is unclear whether if they really were physical tablets or something created as illusions by a Piece of Eden.

As for the affiliation of both Czar Nicholas II and Joan of Arc, it is never directly said, but it is implied that Czar Nicholas II was a Templar, as Rasputin is implied, in one of the puzzles, to have caused the factors that led to his death (making Rasputin a possible member of the Assassins). Joan of Arc had strong ties to her religion as well as heard voices that were apparently from God. In the Assassin's Creed mythos, this could mean she was either fooled or controlled by Templars through a Piece of Eden, or a clever Templar herself until her death (though like I mentioned, it is unclear).

This possibly refers to Lyndon Johnson, and implies he was a Templar. Johnson was asked about the status of the space program by John F. Kennedy, to which he responded in a memo a week later:
"we are neither making maximum effort nor achieving results necessary if this country is to reach a position of leadership."
His memo also concluded that a manned moon landing was far enough in the future that it was likely the United States would achieve it first. Most likely trying to stop any more moon missions since the image puzzle reveals that the Templars had altered the released photos of the moon landing and had their own brand on the planted flags and space capsules.

Telefunken is a German radio and television apparatus company, founded in Berlin in 1903 and today has branches around the world making quality radio and audio equipment, parts. Their focus was wireless communication. The letter after the puzzle states that Tesla had discovered a way to wirelessly supply the world with power and for low cost to even free. It is possible he was talking about solar energy or some other source (and the Templars want to make money, of course). This becomes more relevant in the next message.

After reading the letter in this puzzle, this message and the message to wirelessly supply the world with power mean that somehow the Tempalrs had used either their own Piece of Eden or even the one Tesla had used (either his own or supplied to him by the Templars) to drive him insane (in his final years he suffered from extreme sensitivity to light, sound and other influences, possibly thanks to the PoE). It also becomes heavily implied that Thomas Edison was a Templar as well and tried to actively discredit Tesla's discoveries. As for the use of the word "Alien", it may refer to the Piece of Eden as an "alien artifact" since they may not have known anything about its origins. This is not clear.

Whether he could be among the living in 2012 (though highly doubtful since he'd be over 123 years old) is unclear, but with the Templar ties to technology, who really knows.

A brief extreme wide shot near the end of the video fits a description of what Atlantis supposedly looked like according to Plato's dialogues Timaeus and Criteas. Darkness and lost are self explanatory, but no, "dnumb" is not a typo (even an intentional one). Dnumb is short for Drosophila Numb. This is one of a group of proteins that helps determine the fate of cells during embryonic development. In Drosophila (as well as most animals), there is not a strict program of what cells become which tissues. Instead it is determined by this group of proteins that allow cells to know where they are in the developing embryo.
Numb specifically helps establish polarization, which end of the developing region a cell is in. When dnumb is made in a cell, the protein migrates to one end of the cell. The mechanism of this segregation is not completely understood as far as I know. Once the cell divides, one of the daughter cells has almost none of the numb protein while the other daughter cell has nearly all of it. This difference helps define the later differences in the fate of each cell. Numb is thought to further trigger activation of other genes to further determine these differences.
Players who have found all of the clusters have realized that somehow, Subject 16 copied himself "body and soul", and the Animus somehow reconstructed a working, but fully virtual, human body and had a copy of Subject 16's consciousness (which seems quite taxing for the Animus equipment to perform). This dnumb reference may be a reference to the Animus "creating life" like a mother when pregnant. And it is during this fairly early in the cluster set...and only AFTER this cluster does the computer voice start acting odd in future clusters (and boy is it creepy).

The hidden message doesn't imply that they are responsible for September 11th, 2001, but instead refers to the death of
Salvador Allende, president of Chile, in 1973 and the coup d’état in Chile in the same year. The other pictures in the puzzle help to refer to this. Also, ITT had a branch in Chile and had owned about 70% of the telecommunications market in Chile before Allende was elected into office. ITT had aided the CIA financially to help drive Salvador Allende out of office. Whether if Allende was a Templar, it is not clear, but a corporation like ITT with its influence was probably had plenty of Templar hands in it.

Each message (besides one) may be referring to the Assassin's and their freedom from the Templars, but as stated in a previous unlocked letter in a puzzle, the effects of the mind control Abstergo has been using on the general public seem to be weakening, and they are worried. So the message may also be directed to us as well. It also seems to say that money doesn't matter and to let Abstergo just continue to obsess over it like they already are. May also refer (though not directly) to the event with the Sun Minerva mentions and how Subject 16 states that "it's too late" and "it's already gone".

The first half seems to be referring to the Catholic Bible version of creation where God created Adam out of nothing (or in some versions, Earth/clay). The second is an obvious reference to the fact Clay Kaczmarek is descended from Adam and, therefore, created by Adam.

Near the end with the chaotic dialogue

This may be referring to the twist that Lucy Stillman had changed sides and was actually working for the Templars after deflecting from the Assassin's due to being cut off from them (which the Assassin's intended in order to protect her as she gathered intelligence for them.

Message is French
Message Translation: "Nothing weighs more than a secret."
This may mean that Lucy may have greatly regretted the choice to betray the Assassins, though she believed the Templars were in the right. This could also be referring to something that we are not yet privy to.

Message Translation: LILY
Well there is no character named "Lily" in the games or lore...but perhaps it refers to Lilith, a woman some suppose was actually created before Eve, but was created the same way as Adam, but would not submit to Adam and be underneath him during intercourse and was banished from the Garden of Eden. Then Eve was created out of Adam's rib to make her more submissive to Adam. So perhaps there is more to the Assassin's Creed Adam and Eve than we thought.
